I've got 60 or so bottles of flavor concentrates that I would like to organize a bit for easier accessibility. . To find a flavor I gotta search both boxes for and just looking for something a bit nicer to store it in than these boxes.

There's nothing wrong with cardboard boxes. It's what I use. You just need to make 2 improvements to turn your box into a Whitman's Sampler. (grin)
First, make some Dividers. Do this so that your bottles STAY in the same place all the time. I accomplished this with foamboard and posterboard. To start - I cut them into strips approximately 2 inches wide. Then I cut slits half-way through the strips at regular intervals. The length of the interval depends on the size (diameter) of the bottles you want to organize. After that, I assembled the strips into a "grid" by interlocking the slits into each other. I used the foamboard to divide the box into 9 sections and the posterboard to divide each of those sections into individual pockets for each bottle. You can see it HERE.
Second, you need to make a Map. I used a spreadsheet and "Color Coded" the grid to make things easier to find. Then I taped it to the inside of the lid so it stays with the box. You can see it HERE.
The various racks that many people use work too. But they take up space and aren't very portable. With a box, you can store your flavors on a shelf in the closet so they only eat valuable space when you're mixing. This method works with any size box and any size bottle. You're not limited to cardboard - plastic storage bins work well too, but tend to have rounded corners that don't "fit the grid" around the edges. You can even use it in a drawer. The only drawback it that you are REQUIRED to be diligent about putting things back where they belong.

$1.00 = 1 sheet foamboard (used for major divisions)
$0.65 = 1 sheet posterboard (used for minor divisions)
< 1hr = time for assembly
I've spent a LOT of time thinking about organizing my flavours, and this is about where I've landed. Ultimately I intend to end up with a multi layer drawer set on wheels, many wide thin layers (just tall enough for ~30ml glass with flat phenolic polycone lids.
Dividers and maps help a lot, you can also make an editable map by using something like velcro dots, or even sticking each label on the top of the divider itself. I normally try to transfer the original label onto the glass bottle (or at least explicitly note the name and batch#), and use some acrylic paint colour code the lids the same way.
Because brands are very easy to spot this way, I tend to group stuff by main profile as best I can. A drawer might be 'beverages', and then I try and come up with a bit of a 'spectrum' from one side to the other. Teas>juices>soft drinks>milks>coffees>liqours sorta thing. I prefer to overallocate space and have a few blank squares, instead of trying to remember where Tea ends and Juice begins.
For this reason it can get a bit confusing with more complex flavours if you will, when you kind of want to put something 'in the middle'. WF Peach Pie & Cream probably belongs in your Bakery section, but you kinda wanna put it in the middle of Creams and Fruits in your Bakery drawer. But then what about CAP Blueberry Cinnamon Crumble? Now you want to have the Spices section of your Bakery drawer next to your Fruits section too. It gets all too confusing - just pick the main profile, and do your best to remember it. Recently upgraded from boxes. Used that FAQ Friday thread for inspiration but wanted something with more style. Got two of these on prime day. Storing ~75 in each depending on bottle size (mostly NicRiv 15ml, Bull City 10ml and a few 2oz and 4oz).

For my bigger bottle I have them lines in the back of a closet on those cheap pictures wall mount racks you can get from menards.
Tool or fastner organizers work for me. I label the drawers with stickers. It makes finding this easy and fast. I don't have that exact model but something similar.
I use an airtight underbed storage box with random tupperware and have flavors organized by profile and or what I commonly use them with. The storage box was repurposed from just general vape storage when I moved to exclusively mtl / refillable pods and got rid of a ton of mods, rdas and other supplies.
Back when I first started I toyed around with the idea of a more organized solution like a shelf or something but several moves later and now that I mix up a month or two worth of juice at once it doesn't bother me as much. And plus, if I don't use something airtight it seems like my entire house smells like concentrates. I consider my system a slightly more lazy version of what /u/OdieDoodah describes - the clear tupperwares and organizing by profile seems to be enough for me to avoid making a map but I have considered it before. If I felt like investing more time in my organizational system I'd probably throw masking tape labels on the individual tupperware.
If a nail polish shelf fits your workflows better I'd definitely consider it - it is the obvious answer for a reason and it definitely makes it easier to experiment with the flavors you have on hand.
